Correction, only the apartment I checked last night is empty (the recycle shop, thousands of loot items, stacks of r10s, trophys etc)the others are ok.
The wasteland etc boxes were also reset, so maybe it was part of that process that screwed up.
knowing KK (and the fact that they're completely and utterly ignoring this thread), you will probably never see the content of those appartments again.

I would second a rollback, i have items i have collected for nearly a decade that are now lost.
